I'm setting a custom url in the "additional data" tab but for some reason the push notification is opening up the URL I entered for the URL template. How do I set a custom URL for each push notification?

Please note that in order to send a URL with your notification to Safari you should use placeholders and the URL template. The URL in "Additional data" tab is meant for mobile applications.

URL templates and placeholders work the following way: for instance, your website is http://example.org, and you publish articles with the following URL: http://example.org/pageIDxx. Then, you should specify the following URL template in your Safari settings: http://example.org/pageID%@. When you send a push about the new article, all you need to do is send the page ID number as an argument, which goes after "pageID". You can do it in the Safari settings of push delivery (below "Title" and "Action button label").
